Transaction Fees
Transaction fees are per-order costs. On Shopify, they apply on top of payment fees whenever an external payment provider is used instead of Shopify Payments.
Every online payment carries payment fees from the payment provider (a percentage plus a fixed amount). Shopify additionally charges its own transaction fee when payments do not run through Shopify Payments: depending on your plan, between 2 percent (Basic) and 0.2 to 0.6 percent (Advanced/Plus) of the order value.
This double burden makes external payment providers unattractive for many merchants: use Adyen or Mollie, for example, and you pay their fees plus Shopify's transaction fee. With Shopify Payments, the Shopify fee disappears entirely; PayPal is generally exempt when offered as an additional payment method.
For the calculation, compare total cost per order, not individual percentages. At high volume, individually negotiated PSP rates can outweigh the Shopify fee — but for most merchants, Shopify Payments remains the most economical option.

How high are Shopify's transaction fees?
With external payment providers, they depend on your plan: around 2 percent on Basic, 1 percent on Grow, 0.6 percent on Advanced and from 0.2 percent on Shopify Plus. With Shopify Payments this fee does not apply.
Does PayPal trigger Shopify transaction fees?
Generally no: PayPal can be used alongside Shopify Payments without the additional Shopify transaction fee. PayPal's regular fees still apply.
